Western Blot: beta-Actin Antibody (AC-15) [NB600-501] - Effect of IFN-gamma pretreatment on carfilzomib sensitivity of H727 (a) & H23 (b) cells. IFN-gamma (150 U⋅ml−1) pretreatment for 24 h led to increased expression (left panel) & activity (middle panel) of proteasome immuno-subunits, & sensitized H727 cells to Cfz, while desensitizing H23 cells towards Cfz. The IC50 values displayed a statistically significant difference between IFN-gamma -pretreated cells & vehicle control (P value 0.1, n = 3). (c) Immunoblotting results showing no detectable expression of P-glycoprotein (P-gp) in H727 cells. DLD-1 cells with acquired Cfz resistance via P-gp upregulation (DLD-1/CfzR) were used as a positive control. Simple Western: beta-Actin Antibody (AC-15) [NB600-501] - iPSC-RPE from an ARB donor show reduced levels of Best1 expression compared to five different iPSC-RPE control lines. (A) To compare Best1 protein expression levels between different iPSC-RPE lines, beta -actin was used as a loading control. (B) While iPSCs displayed no detectable Best1 protein expression, all shown iPSC-RPE lines – regardless of donor origin – displayed detectable Best1 protein expression. (C) The three control iPSC-RPE lines derived from unrelated, unaffected donors all exhibited similar levels of Best1 protein expression. The dad exhibited reduced levels compared to the unrelated controls & the mom showed levels that were about 50% that of the dad. This was expected as the antibody used cannot detect the mutant Best1I366fsX18 which both the mom & the ARB patient are heterozygous for. Best1 expression levels in the ARB iPSC-RPE line were about a quarter of the levels observed in the Mom 214 iPSC-RPE clone. (D) Widefield immunofluorescent staining of Best1 reveals basolateral staining in each of the iPSC-RPE lines, indicating that Best1 protein is properly localized regardless if Best1R141H and/or Best1I366fsX18 are present. Immunofluorescent signal was notably weaker in the ARB iPSC-RPE clones than in the control clones. (a) The AMPK/actin was upregulated to 107.1%, 112.6%, & 116.4%, significantly at doses of 7.5, 15, & 30 μM (p < 0.05), the ratio p-AMPK/AMPK was downregulated to 82.1%, 58.7%, & 49.9%, respectively. (b,c) SREBP-1 was activated in control. The SREBP-1/HDAC was upregulated to 109.9% & 132.0% by nifedipine at doses of 7.5 & 30 μM, respectively (p < 0.01); The SREBP-2 were elevated to 127.5%, 146.7% & 161.0% by nifedipine at doses of 7.5, 15 & 30 μM, respectively (p < 0.05 in 7.5 μM, p < 0.01 in 15 & 30 μM) (d) nifedipine downregulated PPAR-alpha . The PPAR alpha /Lamin B was suppressed from 80.2%, 85.6%, to 96.4% compared to control (100%) upon administration of nifedipine at doses 7.5, 15 & 30 μM, respectively. (p < 0.05 in 15 & 30 μM) (e) Lipin-1 was activated in control. The lipin-1/lamin B was upregulated after nifedipine treatment to 102.5%, 115.8% & 121.1%, respectively, by nifedipine at doses of 7.5, 15, & 30 μM, respectively (p < 0.05 in 15 & 30 μM). p-values ≤ 0.05 (marked as *) were considered statistically significant. Simple Western: beta-Actin Antibody (AC-15) [NB600-501] - iPSC-RPE from all donors express RPE marker proteins. (A) As a loading control, each iPSC-RPE line (ARB patient, the patient’s parents, & three unrelated, unaffected controls) as well as iPSCs (negative control) were blotted for beta -actin. (B) Unlike iPSCs, all iPSC-RPE lines showed robust expression of CRALBP. (C) Just like CRALBP, iPSC-RPE from the patient, the patient’s mom, the patient’s dad, & the three unrelated, unaffected controls all expressed RPE65. The negative control (iPSCs) had no detectable RPE65 protein expression. (D) Each of the iPSC-RPE lines but not iPSCs displayed strong expression of the RPE marker Mer-tk. (E) The relative expression levels for each of these three markers is summarized for iPSCs & all of the iPSC-RPE lines. Simple Western: beta-Actin Antibody [NB600-503] - Simple Western lane view shows a specific band for Beta Actin in 0.1 mg/ml of HeLa lysate. This experiment was performed under reducing conditions using the 12-230 kDa separation system.

Flow Cytometry: beta-Actin Antibody [NB600-503] - An intracellular stain was performed on HeLa cells with beta-actin Antibody NB600-503AF488 (blue) and a matched isotype control (orange). Cells were fixed with 4% PFA and then permeabilized with 0.1% saponin. Cells were incubated in an antibody dilution of 5 ug/mL for 30 minutes at room temperature. Both antibodies were conjugated to Alexa Fluor 488.

Western Blot: beta-Actin Antibody [NB600-503] - Anti-hnRNP A1 antibodies alter protein levels as measured by Western blot. SK-N-SH cells were cultured & treated with anti-hnRNP A1 antibodies or control IgG. Following a 48 hour incubation, cells were lysed & protein lysate was run on 10% Tris-glycine gels for Western blot analysis & probed for Beta-actin (A) or GAPDH (B)) (control), hnRNP A1, SPG4, SPG7, & SPG20. Results revealed that there was a marked reduction of SPG 4 & SPG 7 protein levels in anti-hnRNP A1 antibody compared to control isotype IgG treated cells. There was a variable response to hnRNP A1 protein & a modest reduction of SPG 20. Parentheses show relative percent reduction of signal comparing anti-hnRNP A1 antibody to control isotype IgG treatment of cells. Immunocytochemistry/ Immunofluorescence: CD31/PECAM-1 Antibody [NB100-2284] - Impact of T‐AuNPs on endothelial cells in vivo. Immunofluorescent staining for endothelial cells using an anti‐CD 31 antibody revealed an intact endothelial cell monolayer in the uninjured control carotid artery (N = 3). As expected post balloon angioplasty, there is no endothelial cell monolayer of the injured left carotid arteries in the injury alone, injury + T‐AuNP, & injury + S‐AuNP treatment conditions. Green indicates autofluorescence of the elastic lamina. Magenta indicates endothelial cells. Images obtained using 25× magnification with exposure time of 400 msec. TUNEL staining for apoptosis revealed no evidence of endothelial cell apoptosis in the uninjured control carotid arteries, with a prominent endothelial cell monolayer (white arrowhead). Immunohistochemistry: CD31/PECAM-1 Antibody [NB100-2284] - The growth of a patient mesothelioma xenograft was supported by development of a murine vascular network. A patient mesothelioma was implanted in a cohort of mice & monitored for tumor growth. Once tumors began to actively grow, representative tumors were resected at weekly intervals & analyzed for vessel content. Staining for huCD31 was prominent in the original patient specimen (A), much reduced at 4 weeks (B) & negligible at 9 weeks (C). In contrast, patient specimens were not stained for msCD34 (D), whereas at 4 weeks large numbers of vessels stained for msCD34 (E) & by 9 weeks, msCD34 labeled vessels were predominant (F). Western Blot: Rabbit Polyclonal CD36 Antibody [NB400-144] - The western blot was conducted on avian (passerine) skeletal muscle tissue homogenate. 6ug of total protein was loaded and GAPDH was probed to ensure total protein loads were similar across samples. Rabbit polyclonal CD36 antibody (NB400-144) was used at 1:5000 dilution (diluted in 5% milk). CD36 and GAPDH were probed sequentially - not multiplexed. Immunofluorescent analysis of cortical neuron-glial cell culture from E20 rat stained with chicken pAb to microtubule associated protein 2 (MAP2), NB300-213, dilution 1:10,000 in red, and mouse mAb to MAP-tau, NPB2-25162, dilution 1:2,000, in green. The blue is DAPI staining of nuclear DNA. NB300-213 antibody stains dendrites and perikarya of neurons, while NBP2-25162 antibody labels neuronal perikarya, dendrites and also axonal process. As a result perikarya and dendrites appears orange-yellow, since they contain both MAP2 and tau, while axons are green.

Western blot analysis of whole brain tissue lysates using chicken pAb to microtubule associated protein 2 (MAP2), NB300-213, dilution 1:50,000 in green: [1] protein standard (red), [2] adult rat brain, [3] embryonic E20 rat brain, [4] adult mouse brain. Strong band observed at ~280 kDa mark corresponds to two major isoforms of MAP2 protein referred to as MAP2A and MAP2B. Smaller fragments of these isoforms are also detected if the antibody is used at higher concentrations.

PEA decreases astrocyte activation in organotypic cultures of rat hippocampi and rescues neuronal CA3 damage caused by Abeta challenge. Abeta-challenged (1 ug/ml) slices of rat hippocampi were treated for 24 hours with PEA (0.1 uM) in the presence of the selective PPAR? antagonist (GW9662, 9 nM) or the selective PPARalpha antagonist (MK886, 3 uM). PEA inhibits astroglial proliferation and reduces neuronal loss in mixed neuroglia co-cultures exposed to Abeta. $Western Blot: APE Antibody (13B8E5C2) - BSA Free [NB100-116] - XPF is epistatic to APE in the gemcitabine resistance. The expression of XPF and/or APE was suppressed by siRNAs in HeLa cells & the cellular sensitivity to gemcitabine was examined. XPF- or APE-suppressed HeLa cells (closed square & closed triangle, respectively) showed sensitivity to gemcitabine. Cosuppression of XPF & APE (closed circle with dashed line) resulted in the sensitivity to gemcitabine similar to the sensitivity induced by the suppression of XPF or APE individually. A control siRNA (siControl) was used as a control (open diamond). Three independent experiments were performed & averages of surviving fraction are plotted. The error bars show standard deviations. The differences in the gemcitabine sensitivity between the control cells & the cells treated with siXPF, siAPE, or siXPF+siAPE are statistically significant at 10 nM & 50 nM with p<0.05. The western blots showed a significant suppression of XPF (more than 95%) & ~75% reduction in the expression of APE with the siRNA treatment. The cosuppression experiments with two siRNAs, siXPF & siAPE, resulted in similar levels of suppression of each protein induced by individual siRNA (more than 95% reduction in XPF & ~85% reduction in APE). (A) Whole cell lysates were immunoprecipitated using the monoclonal anti-ABCA1 antibody, followed by immunoblot with the anti-FLAG antibody. (B) For reverse immunoprecipitation, cell lysates were immunoprecipitated with anti-APE1/Ref-1 antibody followed by immunoblot analysis with the polyclonal anti-ABCA1 antibody. Blots were stripped & re-probed with anti-ABCA1 or FLAG antibodies to ensure equal protein loading & no contamination of cellular proteins. Similar results were observed in replicate experiments. $Western Blot: APE Antibody (13B8E5C2) - BSA Free [NB100-116] - Gemcitabine-induced recruitment of XPF to chromatin depends on APE. HCT116, APE-suppressed HCT116 (HCT116 shAPE), & XPF-deficient HCT116 (HCT116 g4-10) cells were treated with 1 μM of gemcitabine & chromatin fractions were isolated in the indicated time. The presence of XPF & APE was detected by western blots. The asterisk (∗) shows a cross-reacted protein with the anti-XPF antibody. Histone H2AX was used as a loading control. Gemcitabine-induced recruitment of XPF to chromatin (lanes 1-3) was compromised in HCT116 shAPE cell line (lanes 4-5). The chromatin-bound APE is not changed by the gemcitabine treatment (lanes 4-6, Supplementary Figure 5). A signal of XPF (and APE) was normalized with a signal of H2AX in each chromatin fraction using ImageJ software. Then a ratio of chromatin-bound XPF with gemcitabine to XPF in control was determined & depicted as bar graphs. Three independent experiments were performed & averages of the ratio at indicated time points were plotted. The error bars show standard deviations. Only the difference in the chromatin-bound XPF between chromatin from control experiments & chromatin that was incubated one hour with 1 μM gemcitabine is statistically significant in HCT116 (p<0.05). Specific band was detected for YAP1 at approximately 75 kDa (as indicated) in the parental HeLa cell line, but is not detectable in the knockout HeLa cell line. This experiment was conducted under reducing conditions.

The proximal airway is marked by SOX2 expression, while the distal airway is distinguished by SOX9 expression (not shown). Nuclear YAP can be frequently found in both SOX2+ & SOX9+ domains. Similarly, phospho-YAP at S112 (pYAP) could be detected in both the proximal & distal airways. pYAP levels were, in general, higher in the proximal than distal epithelium but pYAP levels varied significantly from cell to cell in both the proximal & distal airways. Control RKO (RKOSc siRNA) and RKO cells in which TDP1 levels were depleted (RKOTDP1 siRNA) were examined for their survival following exposure to the indicated doses of MMS, as described earlier in the text (right). Increasing the load of unrepaired methylated purines by exploiting the limited availability of TDP1 alone or in combination with canonical BER factors such as APE1 provides a new synthetic lethal setting to improve the clinical outcome of temozolomide-based cancer therapy.
